Combinatorial Algorithms for Comparative Genomics

Mathematical modeling of molecular evolution at the gene level has along history, dating back to the 1960s with seminal works by Jukes,Cantor, Fitch and Margoliash. More recently, studies have been extendedto the comparison of whole genomes, giving rise to many new interestingmathematical and computational questions.In this talk, we will present several formal problems motivated bycomparative genomics and some combinatorial and algorithmic results forsolving them. Mostly we will concentrate on the Double-Cut and Join(DCJ) genome rearrangement model and variations thereof. Towards theend, we will also show that in some situations discrete models may notbe very appropriate, and linear optimization problems should bepreferred.
